This is all a little confusing, but it sounds like if the bike is shut off while hot, when the key is turned back on, the fan kicks on (as it should) and draws too much power, preventing it from cranking. Then after a few minutes, it cools down enough to shut off the fan, and then will crank. Maybe you just need a new battery?
