I was researching the removal of the pair system, and I'm trying to understand what the bad effects are of not capping the holes?

The only reason I ask, is that I also have a 96 kat with a B6 donor motor, and I know it has those ports, it just hasn't really caused anything bad to happen (that I've noticed).

Let's just call it an exhaust leak.  If you have those ports on an engine open with no problems they aren't "those ports".
