the pads on my '99 B6 are pretty worn, and I'm getting ready to replace them. Any recommendations on brands for the new pads? And what about the discs? Should they be replaced or are they ok with being machined?

The rotors are likely fine unless warped or grooved. If they are damaged, you'll probably have a hard time finding a shop willing to machine them, so replacement will most likely be the answer to damaged rotors.
As for brake pads, have you been reading this recent thread?
