I just have a couple of questions...

I bought the bike almost new (2300 km).

I remove the carburetors and foun out the A/F screw plugs were already drilled out...

Screws were set to: 2.75 2.6 2.5 2.65

Also, 3 of the float cap screws were already stripped...

Main jets are still OEM #100 though...

Is it possible the dealer drilled out the plugs (to adjust A/F ratio) and remove the caps (perhaps to adjust float height) or the previous owner tempered with the carbs ?

I doubt it was the case as it was a girl who owned the bike and she did not seem to know much about mechanics...

Also, the floats are kinda beige/brownish as opposed to plain white as seen on some pictures...is this normal ?

What country are you in? Not all countries get the EPA plugs over the pilot screws. (IIRC, just US & Canada get them.)
They wouldn't have to be removed for float height adjustment, but may have been reoved by a dealer if the bike didn't run quite right as delivered.

Gas will discolor the white floats to a beige to gold color over time, so this sounds normal.

Canada...

I see there were plugs because the middle of the screws were actually slightly stripped by the drill bit...

Anyway...I proceeded as planned and the bike runs smoothly.
I think I can hear it's richer as the stock exhaust do very small pops on idle...

I'm waiting for my Leo Vince Slip-On later this week...

If you shimmed the needles with the shims I sent, turned the air screws out to 3+ turns and added your larger main jets, then for sure the bike will be richer!!!

In fact, it may be a little TOO RICH for the stock exhaust.

Someone must have drilled the screws, maybe a smart dealer, or the previous owners boyfriend?

Any other indication of other changes? No other shims under the needles?

I know it's probably too rich ! As I said, I'm waiting on my slip-on which is in the mail !

Do you think there is a major issue running the bike a little rich for a week or so while waiting for the slip-on ?

Stock main jets and stock needles were still on the bike from the looks of it...

I also adjusted the float height which was sometimes lower than 13mm and sometimes higher than 13mm.

Is there a way to find out if I screwed up putting things back together ?

If I forgot a hose or a spring or something...I assume the bike wouldn't run smoothly...right ?

No issue with running a little rich.\

As long as the bike is running well, and you don't have any hoses not connected to anything, you should be fine.

You can listen for any air leaks as well, but the only vacuum lines you should have removed were the one to the fuel petcock and the 2nd to the PAIR valve.
